Does anybody know of a collapsable pontoon boat that can handle a moderate river, and fit(deflated) into the trunk of a car? Also, $350 or less would be nice.

Most of the boats in that price range are fairly similar. Most are made in the same factories in China. So go with best deal on price you can find. Try looking at the Fishcats, and the ODC's. You can find them on sale for around $250 if you look closely enough. Also, watch the classifieds. Most who buy these, find out they want a better boat. So they do come up for sale often. So keep your eyes peeled.

I'm not too familiar with pontoon boats, and was wondering if you can deflate the pontoons and make them fairly compact? If you can do this, is it tough to assemble the boat when it comes time to fish? Will the metal frame on the boat break down to conserve space during travel?

Yes, the tubes deflate, and most frames come apart for easier transportation. Some frames compact more then others. But you should be good to go. I used to put my old Outcast 8' in trunk of my old Mercury Comet. So, think it'll fit in most places. LOL.
